This is payment gateway agnostic. The e-commerce code is injected onto the Thank You page. Have you tested this when you were logged out?
In Analytics I see that all Paypal orders and some other payments are not being tracked (all the missing order numbers – i have sequential oder numbers).

Are you sure the users went back to the thank you page? It’s possible they paid on paypal and exited before being redirected back to the cart. What other payments aren’t being tracked?
Do a test transaction with sequential order numbers off while you’re logged out of your account and see if it works.
OK. it seems some setting must be wrong. Automatic redirect was not active in PayPal settings but the manual link back at PayPal was like this:
/de/cgi-bin/https://fiberreed.de/kasse/order-received/1789?key=wc_order_53d9020540f2e&utm_nooverride=1 was not found on this server.
even with “http://fiberreed.de/checkout/order-received/” as redirect URL this “de/cgi-bin” prefix stays. what is wrong? It may be WPML?
