Made a copy of a site because they are rebranding.

With CMP enabled the old site favicon shows. When disabled the new one shows. Where can I tell CMP to honor the site favicon uploaded to Appearance and also in the root of public_html?

It’s not caching.

You can update favicon under CMP Settings > SEO > Favicon

Ah, thank you! No idea how it had a remnant of the old logo. It was no longer in the media library or in the root of the site.
