Can you perhaps check what other plugins are installed on your other sites. Those options sound like they might be added by a third-party plugin.
Alternatively, if you can take a screenshot of the items that should be present, upload it to imgur.com or Drive/Dropbox, we’ll take a look.

https://imgur.com/a/hW9K7cQ <- in this post you should see 2 images: the interface is in italian, but still, you should recognize the Row edit options in design section: the image with red “yes” (my working site), has the Overlay color and “disable overlay” options.
The image with black “?” hasn’t.
in the second couple of images https://imgur.com/a/6Y9HeC9 you can find the one with red “yes” indicating the “Page Builder / no sidebar / standard” layout template option (since it also says Page Builder Ready, i think it’s a pagebuilder feature), whether the other one with the black “?” (coming from this new site) has no “template” options. The result is that in this new site, content published with SiteOrigin pagebuilder and stretched full-line content is placed behind the sidebar (Not good).

A theme or plugin can extend and change the options in Page Builder. The image with red yes, those settings aren’t added by a SiteOrigin plugin or theme. It’ll be a matter of working out which plugin or theme is adding the options you’re missing.
If you’d like to work in the Classic Editor view you could perhaps use the Classic Editor plugin, it’s up to you. Page Templates and the Page Settings seen in SiteOrigin themes are added by the theme in use. Are you using a different theme for the two sites?
oh, yes, the main site (the one working), has Sydney theme. The site missing these options works with Twenty Thirteen (still i cannot change theme for now, due to other reasons). dunno if that’s the reason.
A quick way to confirm would be to temporarily switch the original site to another theme besides Sydney and see if the settings remain.
