Thanks for your question. It looks like the problem is related to the fact that the Woocommerce Order Deliver doesn’t recognize the shipping methods handled by our Flexible Shipping plugin. Due to the Flexible Shipping architecture and the way how it is built the shipping methods created by Flexible Shipping are different than the WooCommerce default ones. They get their own instance_ids, method_ids and work as a kind of sub-methods. Apparently, the Woocommerce Order Deliver can’t see these sub-methods at this point.
At the moment, our team is working on reorganizing the plugin architecture so that it only has one nesting level and is more friendly to other Woocommerce solutions. The new plugin architecture will grant us the possibility to develop the Flexible Shipping plugin and add much more functionalities our customers asked for. The changes should be released later this year. We will inform you when the change is ready and the plugin update will be available.

As you’ve probably noticed, we have just released the Flexible Shipping 4.1.0 update introducing the Flexible Shipping single methods instead of previously used group ones. It should result in maintaining the compatibility with the checkout plugin you’ve mentioned, so please simply do the update. If the WordPress updater hasn’t informed you about the newer version available, please check for the updates manually choosing Dashboard > Updates > Check Again option from the sidebar.
