This looks like some kind of theme or plugins conflicts. Can you please try after activating the WordPress default theme ?

+ 1. Pagination don’t work only on the Front page. Don’t load the page type http://domain.com/page/2, just reloaded page http://domain.com and nothing more. I checked on different themes. At the same time in the other pages (not Front/Home page) pagination works well. This problem appeared after updating WP to 4.4.1.

I have the same problem. Pagination works on a home page where PermaLinks set to Plain (http://www.pbdigest.com/test/?p=123). If permalinks set to Post Name (http://www.pbdigest.com/test/sample-post/) the pagination keeps refreshing the same page…

Please try out the below two steps –
1. Go to settings -> permalinks and save the settings without making any changes.
2. If the above step does not fix the issue, then please try adding this filter in your theme’s functions.php file.
Let me know if it fixes the issue with pagination.

Adding a filter to a function.php does not help.
Pagination works only if you change the settings permalinks, see screenshot
But we want to work even if the pagination setting permalinks to the “custom structure”. Before because it worked!

It should be fixed in the next release of WordPress.
