    I’ve just tested this more and the pagination works properly for me.

    Weird – the pagination links always takes me to the tools page. I can see in the hover text that the URL is incomplete too (http://www.website.com/wp-admin/tools.php?&paged=2). I’m running 3.7 if that makes any difference. Probably more to the point though, I have very strict htaccess rules, which require correct URLs or they will break – it is possible that WordPress might be auto completing the URLs for you. This wouldn’t be an issue if the URLs were complete though, as they should be.
