Permalink/.htaccess issues

    When I upload a .htaccess file to enable compression on my Apache server, it seems to reset/interfere with my custom permalink setting. Where is this information found/set within WordPress? It seems like I need to combine my permalink settings and compression .htaccess info into one file?
