Plugin organizer can’t handle multilanguage urls

Plugin organizer doesn’t seem to know how to handle the types of links that qtranslate-xt generates with the Use Pre-Path Mode (Default, puts /en/ in front of URL). SEO friendly. (settings -> language – URL modification mode. ) option of qtranslate-xt
Using qTranslate-XT 3.8.1 from Github,

https://www.homepage.com – All plugins are off, GOOD
https://www.homepage.com/en – No plugins have been turned off, BAD
https://www.hompage.com/el – No plugins have been turned off, BADA little help to understand the issue would be appreciated.

Ok, I poked at it some more and got it to work.
In the filter, the ORDER of the permalinks in the filter are important!
My permalink filters were
https://www.homepage.com/en
https://www.hompage.com/el
https://www.homepage.comIt didnt work like that but on a hunch, I switched it to be
https://www.homepage.com
https://www.homepage.com/en
https://www.hompage.com/elAnd everything seems to be working as expected!
The page edit metabox does NOT work as those settings have the effect of creating a filter only for that pages specific permalink / slut, which multilingual settings generate additional URLS. Filters = success.
