    This depends on when shortcodes are evaluated. If WordPress replaces the codes when generating the content of each article than the PDF output will have the replacement of the shortcode. If the shortcodes are evaluated later then the PDF file will have the shortcode in it.

    Currently I can’t find any information about that so I can’t give a better answer.
