Yes, it is made by design. Since version 3.5 you can enable URE for single sites admin under multi-site network. Read changelog section here, in readme.txt file or look into the FAQ at

Vladmimir, I think what he means is that users given the Admin role on the Network home blog (not just admin on their own sub-blog) can not see the user list for the network. It says:
“No matching users were found.”
With the plugin activated, only Super Admins can see the user list. With the plugin de-activated (i.e. back to default WP MS setting), Admins can also see the complete user list for the whole network. It would be good if this issue could be fixed, because I need my admins to be able to manage all users of the network.
