G’day, the plugin doesn’t handle KML itself, it merely loads the files via the Google Maps API. See here for the limitations the API has with KML:

Strange – when I open the KML file in Google Earth, it displays correctly. If I upload the KML to a Fusion Table, it displays correctly.
It does not seem to display correctly within the WP Flexible Map KML. Perhaps I am doing something wrong.
OK, if you can get it working OK that way, maybe you can import it to Google Maps and display from there. See this thread:

To simplify things, I uploaded another KML file that contained nothing more than a single placemark, and even that won’t display correctly. The label for the icon is blank, even though it is labelled in the KML.
The plugin isn’t following the <lookat> parameters either, so the zoom level is incorrect in the map.
Is the plugin not capable of displaying the name or label by default from a KML file?

As per my first reply, it’s the Google Maps API that is restricting you. However, are you saying that you can load your map into a Fusion Table and everything works OK? If so, maybe it’s time I added a way to load a map from a Fusion Table…
Hi there Iv remapped the world to follow a system that runs alongside a project I’m working on they’ve all been reworked what i need to know is.
1. Can you load kmls form a source ex: wp-content.
2. Does it display polygon layer
3. Do they keep elements as mine have tone change to roll over effect and custom balloons, link to File downloads
4. is there a toggle tab
