Pro version multisite admin and rewrite breaks site

I got the PRO version that works with unlimited sites and activated it for my multisite, made sure the wp-config is writable, and all the plugin data is set up correctly. If I make any change in the rewrite (e.g., the plugin folder name), the entire site falls apart. The admin side too. Whenever I try to change the wp-admin, it breaks down, and the admin dashboard is no longer accessible. I’m using WP-Multisite by Bitnami via Amazon AWS with NGINX server. Please advise how to fix that.
