Can you replicate the problem using the default Twenty Fourteen theme with all other plugins deactivated?

Yes I did disable all plugins and tired Twenty Fourteen theme, still the same problem.

That site is not using the 2014 theme.

This is the live site, I disabled the plugins and changed theme on a test site that is only available locally, i cannot make these changes on a live site

After lots of testing, I found out what where the problem is coming from. it seems to be with the permalinks. I have my website setup as Custom Structure /%category%/%postname%/ . When I change this to Default (turning off the permalinks) I can checkout just fine and it works.
So my question is how do I keep my permalinks as they are and still have eShop work properly?

I just checked all other permalink settings and it does not work with any of them. Only works when permalinks are off.
That sounds like an issue with mod_rewrite on the server. You need to ask your hosts to investigate.

I am not using mod_rewrite as the website is hosted on a dedicated server running Nginx web server not Apache. Nginx rewrite rules are set correctly as all permalinks work through my site with no problem. The only problem I am having is with eShop not redirecting to PayPal when permalinks are turn ed on.
I am using try_files $uri $uri/ /index.php?args; in Nginx configuration for proper interpretation of permalinks.
Is it possible to turn off permalinks just for eShop?
Sorry but no. Permalinks are global and affect all of eShop’s default pages.

i am new in eShop plugin. i am facing the same issue but it is something different. i am using CCavenue as payment gateway and i am from India.
my checkout page is working properly for India only.
If someone shop something from india, shipping charges post to CCAvenue successfully but the same thing is not works for USA. i.e. for international client shipping charges did not post to CCAvenue (only product cost is posted to CCAvenue).
i am using method ‘3’ for shipping, also i have mentioned 5 different zones and according to that zones have mentioned different shipping cost. shipping cost is perfectly shown into final checkout page but somehow it is not posted to CCAvenue so payment gateway only credited cost without shipping cost.
