Problems import WP or Moving database?

Hi there, I’m working on re-theming and moving a site that makes heavy use of this plugin. Besides resetting permalinks, is there anything I should do to “reconnect” everything? I ask because I’m seeing some strange behavior. For instance, if I assign numnerous custom posts to the same category(custom tax), and look at the that category archive, a few posts are missing. Thank you for any assitance.
