Sorry to hear you had issues after 4.0.1.3 update, however I tested this on my site and the shortcode protections are still working fine there and I was unable to replicate the issue.
Do you have a staging site where you can install 4.0.1.3 and send us an URL with one page with content protected by shortcode so we can see this in action?

After the update which seems to me is an upGRADE, because all has been changed, like the interface, the settings, the whole method and this without any documentation or warning. The documentation to which WPMU refers is the old documentation.
It works on bolivar-magazine.nl, but we changed the name and want to implement the magazine on another domain : at the new domain colombia-magazine.nl/shortcuts you will see 2 shortcuts that don’t work.

There weren’t any design changes since 4.0.1.2 update so this doesn’t look like the same issue originally reported in this thread.
Please start your own thread per forum rules and we will investigate this further for you.
