Query Wrangler changes html output?

Hi there,

I’m having an odd problem with query wrangler. Created an override query for one of my categories – content works fine, but for some reason, it removes the css class which tells the code which menu item is current – and it also removes the admin menu bar when you’re logged in!

You can see the difference here:

versus http://designroutes.org/dev/?cat=4 (overridden).

Can anyone help / recommend a workaround?
