For the user Registration piece, If a user is already registered, the form will not allow them to submit unless they setup a new account.. How do I fix this?
There is no “fix” for this. If the user is registered already, then there’s no need for them to register again. Why would they be trying to fill out the user registration form again?
One of my forms is a complex employment application and I would like to give the user the ability to come back and edit their form. Any suggestions on how to accomplish this?
Not available at this time, but something I may explore at some point.

The form is an employment application. registered for the site and I have the registration fields on the form, they can not submit another application ever..
From what you are saying then, I don’t really see the point of having the registration built into the page.
according to the post at the link below you stated “Not with the free version. With the Pro version you’d be able to assign custom capabilities to users which will give them access to edit entries.” I am just trying to find out how… to allow them to edit their entries as you indicated they could with the pro version

If you want to have users register on your site (with VFB Pro) and submit as many applications as they want, then you need to use two forms.
