Recent changes cause fails?

In the past few weeks the Broken Link Checker has begun to report failures for links in our blog to the abstract pages linked from the bulleted list here:
http://www.eosense.com/blog/agu-2015/
Prior to a few weeks ago no errors at all. Plus we are also seeing random broken links to pages within the site.
But none of the links are in fact broken.
The only change in this timeframe was to clean-out some unused plugins, including the W3 Cache plugin (no replacement).
Could it be weirdness on the part of the server?
Any tips would be greatly appreciated!
