If you are using version 3 it is still in test and is not the stable release go with 2.9

the redirect on the user going to register should work for you nothing has changed in that functionality.

Site is working again.

On some subsites the register link does work.

one thing to try is to re-flush your permalinks..

Yes, it is multisite but all the sites are copies of eachother. So same theme, same plugins.

just to understand can you remember what version you upgraded from ?
