Basically, it removes the “branding” part from your whole site.
It’s good practice to brand your titles, as it raises trust and awareness of it. Provided, you’ve delivered high-quality content.
With this, you increase in ranking when people look for stuff combined with your brand name.
Now, some users wish to use this option to have more freedom with titles. But, keep in mind that even unalterable titles are affected, like on the Search and Date archives, among the 404 page. This is why it’s not recommended to use the option in this state.
For this reason, a per-page based option will be provided in the future (v3.1). So you can play around with it, for example:

Hi Sybre,
The reason I considered doing this was because with my website name at the end of titles, I always get warned by the plugin that my title lengths are too long.
I make sure my actual title is within the 70 character cut-off limit for search results (desktop), but with the site name at the end i’m usually always over this limit.
So i’m also wondering whether this would cause my title to be cut-off in search results also? Even though they shouldn’t be as the title alone would be within the limit.
As for search results, archives, 404, those are noindexed anyway. So i’m not really bothered about those.

Well, it’s ultimately up to you; after all, you know your site much better than I.
I gave you that freedom by adding the option 🙂
And, as you exemplified, you won’t cause issues using that option. So you fall into the category of being “aware of the SEO effects.”
To answer the cut-off question:
Keep an eye out on the pixel counter bar.
When it’s red, your title’s highly likely going to be cut off.
When it’s green, your title most likely won’t be cut off on desktop search.
I’m going to look into the mobile-search cut-off point later, which is earlier, where I’ll make the bar yellow when it exceeds.
