Not sure what you are doing.
Although ideally it’s possible to use both S3 and Cloudfront, I don’t think one can do it in W3TC.
In W3TC, either one can use S3 or Cloudfront not both.
But you could simply use Cloudfront and stop using S3. (Unless you have a reason to not drop S3).

Ignore my previous post. I saw the option for Cloudfront in Push. Perhaps it helps you use both S3 and Cloudfront.
My general settings are
CDN: Enable
CDN Type: Amazon CloudFront
Test S3 upload & Cloudfront Distrubition cliked and Test passed.

What kind of files are not uploading to S3?
Perhaps they are .bmp files which is not in the list of files to be uploaded in filetypes to upload?
Or maybe they are images in a different directory?
In the CDN tabs there are some settings.
Alternatively can you give the path of the files not uploaded?
e.g, http://www.example.com/pics/pic.bmp
My images are only .jpg
Some images in bfi_thumbs can’t upload automatically.
I added fi_thumbs folder in Custom file list.
And i need click “upload custom” button.
Do i need to click “upload custom” button?

Can’t see you Cloudfront image. Seems it hasn’t uploaded to S3.
In the custom file list you could add:
{uploads_dir}/bfi_thumb/*
