Can you please share small video with issue in which you can show that how you have assigned the category to product and try to search.
It will help us to get more idea about your query because, this plugin version are using by our many other users but unable to get any query like this.
Please make sure that, all the categories you have assigned at least one product.

I had a similar issue also but I discovered that it was because I had no items in the particular categories so they werent appearing.
