In short, yes, you can do that. Meta Box and Toolset works pretty well together. You can use MB Settings Page to create settings pages for your site while use Toolset for CPT.
However, that sounds like using 2 similar products for the same purpose. Why don’t you use Meta Box and extensions for other things related to CPT? It can handle most cases quite well.

Yes, it’s hard to say until I test… with Toolset, we are using many modules such as views and front end forms, and have extra code worked out for automated post titles, taxonomy assignments etc. based on field values at time of creation, extended relationships, etc. You know how it is after working with a product for awhile, not easy to drop habits.
But it is a big codeset and I think in other situations I like the idea of working with something lighter, and it seems MB could be a good choice here – especially as it produces code output, that’s really cool feature.

I’m not sure what other differences there are (?) – but I know Toolset does not do settings pages or code output and playing with that at a local WP event in MB seemed quite good.

I understand your concern. It’s really hard to leave a platform you’re already familiar with. Cause all these plugins provide the foundation, you still need some work/code to make the website work in your way.
Regarding your questions:

Unfortunately, you still need the plugins (Meta Box + MB Settings Page) to make the code work. You can only disable the Meta Box Builder, which provides UI for creating fields.
I think you better use the Meta Box AIO and choose to enable only what you need. No extra plugin is included if it’s disabled. Thus, make the performance better.
