Are you using a specific plugin to get these videos to work? If so can you provide me with links to the plugins and I’ll give it a test to see if we have any compatibility issues I can resolve on our side.

Just installed and tested the plugin with the latest version of LifterLMS and have no issues with the shortcode on courses or lessons.
Perhaps the issue is theme related? Can you try to recreate the issue with a default theme like twenty sixteen (https://ww.wp.xz.cn/themes/twentysixteen/) ?
Are you shortcodes working on pages/posts?
What theme are you using?
Are you also certain you don’t have a conflict with other plugins you have activated? Try deactivating temporarily and see what’s happening.
Can you also describe what’s happening instead of showing the video? Any error messages or etc?
