Is there any way to include a shortcodes function with this so I can place it on a 404 page?

Yes, it automatically outputs into your WordPress search inputs. So you can just add a search input into your 404 page.

You can add a shortcode with this plugin:

Or hard-code like this into template:
http://codex.ww.wp.xz.cn/Function_Reference/get_search_form
