I found the quantity display option in the product edit section, but adding it to each product individually is very time-consuming. I will request an update to make this a default setting for all products through the plugin.

No, they are not the same feature.
The Show plus/minus buttons option is to enable the buttons on all Bought Together items that has the Custom quantity option enabled.
Determine whether the Bought Together items’ quantity added to each product can be adjusted or not must be enabled at the product basis. There must be cases when the offer has fixed items, like you only want to give 20% on 1 extra item and 10% for all others.
We won’t make any option for setting the Custom quantity option enabled by default. This will cause a mess in other current user sites. If there is an option to enable this by default, other users will need to go to each product and manually disable the Custom quantity for each.
The mechanism of Bought Together deals is that customers can enjoy discounts when they purchase some more items alongside the main one. It’s not for creating a list of items but rather an offer with fixed number of items to be included.
