Please make sure you upload Plugin Organizer 5.6.1.
Jeff just updated it a couple of hours ago, after he noticed a mistake in 5.6., so it might have not gone through the WordPress process and you might have to do things manually.
You can get it here — and, if need be, you can regress to version 5.4, but 5.6.1 should be what you need:

Download it, extract the /plugin-organizer/ out of the .zip file, and upload the files via an FTP client (like FileZilla), or your web host’s file manager.
What is the problem with the site? Are you running 5.6.1?
