Something sounds amiss with that for such a drastic change. Would you like to troubleshoot it with me or want to leave it uninstalled?
My first thought with troubleshooting is to activate Settings->WP Super Cache->Debug so we can see what the plugin is doing and why the load time is negatively different.

Maybe I am just being picky on my load times by a few seconds, but every second makes a difference, to running a good blog that is indexed well by search engines, which is why I have uninstalled it.
I doubt there is anything wrong with setup, i tried different combinations, uninstalled and installed many times.. even played with database and php settings on server, not to mention tweaking my.cnf file on the server.
I never have any server load problems or network congestion.
