I didn’t block them for backward compatibility purposes. As WordPress itself still stores user levels in roles data we should see what we have there, and be capable edit any data without exclusion.
From other side, option, e.g. “turn off and hide deprecated user levels” could be useful for somebody. What do you think?

Absolutely, because it seems that it creates doubts about the plugin and some users think that it’s some kind of problem with the plugin itself. See this thread.
Turning on/off is a very good idea if you could place it on the menu beside the “show capability” check box where nobody could miss it. Just one more tiny thing… If you could place a “?” that would display a tool-tip on hover with that deprecated info you mentioned, would be very helpful.

Two questions:
1. How can I create capability for sub-categories and sub-pages. Is it enough just to add something like the following or I need to do more? Were can I find a list for this kind of meta.
publish_sub_page
edit_sub_page
edit_published_sub_page
delete_sub_page
2. There is a feature in the screen shots that shows how to copy existing capabilities to a new role. there is no such window in the latest version of the pluging.
