What you exactly mean for Custom Taxonomies? This plugin Warning you if you have forget to check one taxonomy and not if you dont have check one specific taxonomy. i think and if i understand correctly the Custom Taxonomies will be from your Function.php file or not my friend? tell me if i was wrong.
And Yes i’ll update my plugin for Custom Fields but i have not too much free time to occupy with it 🙂

By “custom taxonomies”, I mean this: http://generatewp.com/taxonomy. This link shows 4 examples of custom taxonomies.
