Thanks for letting me know! The next thing to check is whether any other plugins on your site may have a conflict. Please check our Known Issues list here:

You can also try to deactivate all plugins on your site, and see if that resolves the issue. If it does, then activate them one at a time to determine which is causing the conflict.
If that doesn’t help, please rule out a theme conflict by temporarily changing your site’s theme to a default theme (such as Twenty Twelve) and trying again.

The problem is JetPack.
1.- I activated JetPack
2.- I enabled custom post types
3.- I disabled custom post types
4.- Testimonial custom post type keep enabled.
5.- If I deactivate JetPack (totally), testimonial post type is not active any more.
6.- I activate JetPack again (without enabling custom post types, keeping them disabled) and Testimonials post type is enabled again.
7.- Tested with a default theme and without any other plugin enabled.

I can not reproduce the issue anymore, I don’t know why. Really strange.

No, it has not been solved. I’ve made more tests, always with a core theme and no other active plugins. The testimonials custom post type keep activated after deactivated custom post types as described before. The only way to deactivate testimonials is deactivating testimonials in jetpack custom post types configuration before to deactivate custom post types in general.
Also, if I deactivate custom post types without deactivating testimonials before, testimonials keep activated but it get deactivated if I switch between themes (not matter which themes, I’ve tested switching between core themes and between custom themes).
