The plugin removes file versions

    Normally js/css files have style.css?v=123123123.
    I use last modified time so the latest file is always loaded when changed.

    is there a way a setting or a filter to make the plugin NOT remove those file versions?

    Feel free to share your site’s URL so I can take a look at what is happening, but when the files are aggregated the entire reference to the file gets removed, including the version string. If files are not aggregated, AO should leave the version string in place _unless_ the option to remove the version is ticked on the “Extra” tag?
