Theme settings are saved in the database.
So when I activate it again it will be as it was when I deactivated it?

It should be the same. The only thing is that when switching themes, the widgets and menus are matched to the “best choice” of available ones. If you made no changes to widgets or menus, they should be the same, but changes (like deletions) may cause the widget or menu to be considered inactive. (especially if the widget is custom to the theme — those get inactive with every switch)
