For testing purpose, can you please again update the plugin to v0.9.97.43 and also clear the cache of your website? and check whether your custom theme is showing or not on theme selector dropdown.

The issue is really strange. Also, I’ve tried to recreate the same issue on my local server but the issue is unable to create.
When the design selector was empty, which design you’re getting in the AMP front-end? Can you please share your website URL?

it will resolve your problem
or you can use minify option in Plugin Performance tab but it will minify full page coading
