That’s not the case. Maybe you are not having header.php but still a few files are always there:
1) index.php
2) page.php
3) single.php
4) frontpage.php
5) home.php
6) functions.php
These are just examples that your theme might will not be using header.php but still you have many other options which can work. I would suggest you to reach me through my blog and i will surely look into your issue personally.
