Hi there!
I would recommend taking a look at our Shipment Tracking extension, as it allows you to add the tracking number to emails, the order tracking page, and the order view page in the customer’s account section: https://woocommerce.com/products/shipment-tracking/
You’ll need to make sure to add the tracking number before you complete the order for it to appear in the email, however.

This is actually in progress by an OSS contributor. You can track progress here: https://github.com/Automattic/woocommerce-services/pull/1173
The feature should launch in WooCommerce Services 1.9.0 or thereabouts.
In the meantime – the Shipment Tracking plugin that @laceyrod mentioned is a good solution.
