My client has 125,000 transient options. I’ve let Sweep run for 30 minutes, but the number never decreases. All the other functions in Sweep completed in seconds. What do I need to do to get results with transients?

It most likely timeout. I would recommend increase the PHP execution time to like 5 minutes and memory limit to 512MB for the time being. And after you run that, you can switch it back.
