Yes, the plugin uses the original Skype images that (sometimes) have no transparent background… You can indeed replace each image in the plugin directory with your own version, adapted to the looks of your site.
Normally I would warn against doing this because a new update would erase your midified images but in this case, there will probably be no update. Since Skype (Microsoft) has dropped support for Online Status checking there is not much use for this plugin any more.
You could also just upload any custom Skype logo and create your own button in a text widget…

No need for a Skype ID?
Just linking to Skype without an ID will not open Skype client for Skype users. That’s a bit more complicated so you might want to keep using this plugin…
Here might be a good approach:
1. Make your own button image (logo on transparent background) and upload that to your WordPress site.
2. Next, in the Skype plugin options there is under the Advanced section a large text area where you can see the basic code that is used for the currently selected Skype button theme. Set the Button Theme option to Custom and then edit the image URL in the Custom Theme text area to match the exact address of your custom image that you uploaded earlier.

Found the text area but there’s multiple img tags; how do I know which one to modify?

That looks like the dropdown button theme. You might first want to choose another, simpler, Button Theme at the top. Then save the settings and you’ll see the template in the Custom field has become simpler to understand…
