Okay, I did not fix it yet, but, indeed, it’s because of Jquery.
I tried to replace the JS folder in wp-includes/js of the 3.6 version with the JS folder from an older version, and it’s working fine.
So, we have to update the fancybox plugin.
Thanks for this. Looking forward to your update – what’s your eta?
Any thoughts on updating your plugin for compatibility with WP 3.6?
Having the exact same problem here so keen for an update 🙂

I didn’t manage to fix it, I just changed for another plugin which does the same thing Unfortunately I do not have so much time to fix the plugin these days..
Is this plugin going to be fixed or should I switch plug-ins?
It’s possible that this won’t be resolved anytime soon. I’m going to take a look at some other solutions and try to post back here with any results.

As a temporary patch I went into wp-includes/js and replaced the jquery folder entirely with the previous version that you can get here: http://ww.wp.xz.cn/download/release-archive/
