OK, i try to explain with examples.
1)
If you want to rearrange the menu entries in the admins side menu you have to check also “To Admins” where you set to which role the settings should apply.
If you also hide the dashboard (what i only want to do for non-admins) it also disappears in the admin area. So unchecking to admins in the “apply to …” setting….bam….menu rearrangement is gone.
This is what i meant should be fixed. Make the menu reordering part totally indipendent from any other setting.
2)
I have several plugsin which add a single menu entry in the admins side menu without any submenus.
I would like to combine them under one top-level-menu to clean up my side-menu. But i cannot create an own menu-entry to collect other ones.
(Like Admin Menu Editor does deliver)
I hope it os now a little clearer.

I know: This example is about the customize(rearrange) of side menus.
I don’t know:
you have to check also “To Admins”
I can not find the “To Admins”.
So unchecking to admins in the “apply to …” setting….bam….menu rearrangement is gone.
I think this meant is when you uncheck the role role(editor, author, contributor, …etct) on apply user roles settings screen.
I don not still have clearly to your problem.
2)
I think this meant is “custom menu”.
e.g.) “custom_node” on the admin bar settings.
Is my understanding will match for your improve?
