Have you tested by turning off all plugins on your main site AND all plugins that are network activated?

I’m at a loss. Should I create a new network? What should I do…
Change the theme on your primary site to the default (TwentyFourteen in your case).
Also check in your wp-config that you’re not blocking upgrade alerts.

Don’t DELETE the themes. Just change the theme on the PRIMARY site to TwentyFourteen.

Also are you sure that you didn’t put in code to prevent updates from showing?
I tried that once Ref and when I did, it changed my custom post types from /listings/ to /blog/listings/
I got it fixed in the http: structure but in Permalinks it still shows as /blog/ in the examples

Changing the THEME changed your CPTs? How did you make/add these CPTs in the first place.
using a theme with them in it. I was just trying to let it out as a warning, i dont like messing in the databases
This is why I hate themes with CPTs…
A theme with it’s own CPTs that have the CPTs ‘vanish’ when it’s changed is expected behavior. Not a bug.
