Well, it doesn’t let me… so I am pretty sure you are NOT logged out whenever you see the “edit this post” link.
Remember, WP places cookies on the users computer; and the cookies keep you logged in for a long time.
I don’t really understand your other question about the “choicles” in Meta.
Everytime I log into http://www.heathsstuff.com it obviously logs me in and I can’t log out. What do I need to do?

Wow… I have a wide monitor but half of that page is way out of my screen.
I have no idea how that non-WP root site of yours is set up.
I have different WP installs on the same domain (at root; in subfolders, like you; on subdomains) and they never mess with each other: I can be logged in at one place but that wouldn’t let me in at another WP install.
So, logging in into the main site shouldn’t affect your WP installation.
Great–atleast we’re getting somewhere!! It IS a non-WP root site (it’s created in BlueVoda) and I am having huge problems uploading things like plug-ins to my blog. Can you help me with that?
