I do not have a sidebar.php in that Theme. Could that be the problem?
Reloaded Theme and determined that there is no sidebar.php file included.
Have determined that there is apparently a default configuration definition somewhere (unknown where) that defines sidebars if you have not fully defined them. Totally redefined sidebars and it now appears that all works correctly.

I ran into the same problem using 3.1.3 and Atahualpa, with the Easy Header Fix for MultiSites.

Each site I added would have these “default” widgets in the sidebars that had nothing in them. All I needed to do was put any widget in them and the default would go away. To make a bar be empty drag an empty text widget in it. Everything will disappear post haste!
Thanks for the confirmation VeGen. I don’t have the ‘fix’ but that is basically what I found except mine were not empty. The one that was really a problem to me before I solved the problem was even in a foreign language. I never found anything in the documentation explaining what I was seeing.
WordPress, by default, adds some widgets to the sidebars until you take over and add your own. All you have to do is go to the widget area and add what ever widgets you want and the default widgets will go away.
I believe the idea is so you will see something n a new install.
