“Re-installing” isn’t quite the same as updating, but the same potential issues are there.
All of your data is stored in the sites database, so if you’re concerned make sure you take abackup of the database before you do anything. It’s always a good diea to do that anyway, jut in case. If anything does break, which is very highly unliekly with that small a jump, you can rever back to the old files and database and investigate more about what went wrong.
Having said that, I’ve had around 50 sites that have recently been updated automatically, and there’s been no problems on any of them, so there shouldn’t be any issues.

Yes, it is. The 4.6.1 release also contained a security fix.
