Version 2 made another widget area inactive

Using an amended version of twenty-eleven theme. Was with one sidebar and three footer widget areas. Was working fine with previous versions of amr-shortcode (used to generate a links page). Update to v2 pushed one of the footer widgets into ‘inactive’ . Widget areas in theme include header and showcase sidebar, which I can’t get rid of without digging into functions.php.

Looks like amr-shortcode is suddenly taking up one of the available widget areas.
