Our plugin does not currently have the ability to exclude already discounted products. The new discounts will be applied to the defined sale prices and will just look the same as a standard discount.

So the percentage discount, which will be defined in your plugin, will globally overwrite all prices of products in the store? The point is that products that have already been discounted will get a reduced price according to what I set up in your plugin?
If so, I understand that the price discount which I manually added in the store will cease to apply, and will apply the discount, which I defined in your plugin?
Example:
I have a product for $ 10 and added 10% on the product card in wp-admin, so the product now costs $ 9.
I installing your plugin and set a global discount of 20%. What will happen with already manually discounted product before installation of your plugin? Variants which I see:
1. $9 – 20% = $7.2
2. $10 – 20% = $8
I hope option 2?
If it is option 2, what will happen when I turn off the plug? According to the above example, will the prices return to the price with a discount ($9) or the standard price ($ 10)?

Option 1 will apply but I think it should not be hard to make it apply number 2 as well (an option to do 1 or 2 will allow that). What do you think?

If I cannot disabled products which are already discounted from global discount setuped in your plugin, then definatelly I need option 2. Why? Because products which are already manually discounted got maximum discount. Larger discount will result in a loss $$$, because it will exceed my margin on the product. If I will add maximum discount globally it should apply for every product and should be counted from standard price (not already discounted).
After promotion, it should be possibility to swiched off the plugin and get back to the previous situation with the standard prices and also manually discounted prices for products (which was already setuped, before using of the plugin).
Is it possible? How can I get it? I need it fast.

Yes setting the metas section exactly like that will exclude the products on sale from the list to apply the discount on.
Do you know what post metas or product metas are?
