Just wanted to add that it happens only when I am using the custom sidebar. If I override the theme sidebar, everything is fine.

It’s possible that your theme sidebars are using some specific classes or vice versa, which theme are you using?
Also did you manage to figure out all the CSS that is needed to make it look the same or do you need help with that?

so, what I did is I use the theme sidebars, because that is the only way to have the menu look the way I want it to use. I don’t want to use any CSS (although I have the code).
Something must have changed during the updates, because it used to look ok.
I still use your plugin to be able to override the sidebar and choose the one that I want, but I simply cannot create a “custom sidebar” as it gives me that weird look.
I am using one of the most popular themes – the X theme by Themeco.

Do you know when did it started happening, or which update caused this, Custom Sidebars, Theme or perhaps WP itself?

No, unfortunately I am unable to track which update caused it 🙁
You won’t see it on my website anymore, as it is a live site, so I had to deal with it ASAP and moved the menu to theme sidebar. I will fix a test page to show you the end result. And will post the url here. Just need some time to do it.
