will security & maintenance upgrade continue to be automatic?

Currently I have to do a core update and plugin & theme update by the command line since strict file permissions to increase security have been put in place. Security & maintenance updates used to be applied automatically, but in this case will they still arrive automatically after file access permissions have been locked down? How will I know if they fail to install? Will I be notified?
