The notice you’ve mentioned doesn’t come from the Flexible Shipping plugin but directly from your WordPress installation. Usually it is caused by the insufficent server resources: upload_max_filesize, post_max_size, max_execution_time or max_input_time. I believe that in your case the last two ones might be responsible for such behaviour. Please increase the limits and check if it solved the problem.
