I inform that I have tested the plugin with both WooCommerce and EDD. I have not found any issues with any of the tested plugins. However, these plugins provide many add-ons that I have not tested. So make sure to backup always your database before any clean up.
Moreover, I have added a feature (in Pro version) that displays the list of items to clean in each category, so you will be able to view all elements and decide which ones should really be cleaned.
